Den City est la ville où sont créés les systèmes de réseau. La société de technologie SOL a développé le LINK VRAINS, un espace de réalité virtuelle dans lequel les gens peuvent expérimenter un tout nouveau type de duels de cartes. Très vite, un groupe de hackers, qui se fait appeler les Hanoi Knights, veut détruire le monde de l’intelligence artificielle ; Cyverse, qui existe quelque part dans cette dimension numérique. Cependant, les Hanoi Knights perdent face au mystérieux duelliste Playmaker qui souhaite préserver LINK VRAINS. Derrière ce redoutable joueur se cache le lycéen Yusaku Fujiki qui recherche la vérité derrière un incident qui a eu lieu dans son passé.

C'est là que se trouvent les LINK VRAINS, un cyberespace géré par SOL Technologies Inc. où les gens se livrent à des duels jour et nuit. Notre protagoniste, Yusaku Fujiki, est un étudiant cool doté d'excellentes capacités d'observation. Afin de vaincre un groupe qui projette de ruiner le LINK VRAINS, les Chevaliers de Hanoi, il se transforme en son avatar Playmaker et les affronte en duel. Un jour, Yusaku obtient l'information que SOL Technology recherche désespérément : une mystérieuse forme de vie avec l'aide de Shoichi Kusanagi, un hacker qui partage les objectifs de Yusaku. Remarquant que les Chevaliers de Hanoi sont également à sa recherche, Yusaku prépare un piège et planifie ses stratégies de capture...
